Applications of second-generation sequencing




    De novo sequencing

    Determining of the primary DNA structure without any preliminary information. Sequencing of new species; De novo assembly is possible for short (~106) genomes. Mate-Paired sequencing is very helpfull.


    Resequencing

    Determining of the primary DNA structure when reference sequence is available. Reference sequence is a similar DNA sequence. In genome biology: genomic sequence of the same (or closely-related) species. Resequencing may be reformulated as analysis of differences between given sample and reference.


    ChIP sequencing

    Chromatin immunoprecipitation followed by sequencing. Search for binding sites.


    Expression profiling

    Sequencing of transcriptome. Two tasks: expression profiling and analysis of structural variants: splice-variants, transcript rearangements, etc. May be performed without preliminary DNA analysis, so some resequencing questions also addressed.


    microRNA profiling

    Sequencing of small-maolecular weight transciptome.
